I do believe HMH has a good shot, especially if Top Gun is as good as everyone says it is. But it is still early in the year. 
A popular musical could stop it from winning. Are there any big musical films coming out this year?

Original song is absolutely one of those categories that benefits from having early “this is an undeniable frontrunner” cause it’s typically not a controversial category that has fierce debate like acting, picture, etc.

I do worry that another BOS win at this point could hinder her chances at BA in the next few years, but an Oscar is an Oscar I guess

The Oscar voters, on a general basis at least, don't like to gift a second Oscar for the same field for just about anything. If this was a song for a musical or a music related film, and the song/film was a smash, then it's undeniable and yes, I'd agree there's a chance, but seeing as it is a good song for a sequel of a nearly 40-year old action film, I'd even venture to say I doubt it's gonna get nominated at all. And if it does, it'll simply be to get her to perform, that's it. 

 

It took John Williams, the greatest composer of all time, so much to even win 2 and then he got stuck in 3 even though he created masterpieces. The Oscar voters have never wanted to become the Emmys.

Ummmm the Academy loves traditions. Barbra won an Oscar for her song in ASIB and then Gaga won it for her song in ASIB. 
Since Take My Breathe Away won, that increases HMHs chances. Just like how the past 3 James Bond theme songs won.

If Gar's doing any MCU role, she should do Sue Storm. She'll be a main character coming soon to the MCU and she'll be next to John Krasinski looking hot af
