Judas flopped because of the chorus. if it didn't use such a negative biblical reference, people would've normally liked it.
Alejandro semi-flopped, true, because of the imagery. however, why did Bad Romance and Telephone thrive? even though the songs themselves didn't have deep meaning and imagery, the videos did. if we are talking by the standards you state, then those two would've done much worse than they did, yet they are the two most successful TFM hits and two of her most successful hits so far.
and whether the individual singles did poorly or not doesn't discredit that she gained a more definite fanbase because of TFM, more people became interested in her in that era, she received much more praise for it than she did in The Fame. so you're wrong, the era wasn't a flop, if anything it received much more praise than Born This Way, and that's the one that got the album sales.
